Transparencies slow down the emulation

I conclude that transparencies slows down the emulation. The game "Super Monkey Ball" goes OK (a 3D world) until the monkey appears in his transparent ball.
Zelda Phantom runs well until you speak to a person or read a letter. Then a transparent square appears with a text animation and the game slows down (but the emulation speed is recovered when the text annimation ends).
